It is a reference to the movie Good Will Hunting
There is a scene with Matt Damon and Robin Williams where Robin is a shrink and wants Matt to let go of some guilt he was holding onto from his past.
Stewie plays Matt and Brian is Robin.
As far as I know, there is no movie reference, but Brian kept on saying "It's not your fault [about his fight with his girlfriend]," to make Stewie feel guilty, and then because of this guilt realize that it WAS his fault. I think it's some kind of psychological thing.
