Get 0.9.9 from the official source here: http://desmume.org/ (get 64bit if you have a 64bit os)
Open the emulator, go to config > emulation settings > enable the dynamic recompilier. Leave block size at 100 unless the game fails to load or happens to show unusual behavior. If that happens try lowering it to 10-15. Then try 1-2 and then ofcourse turn of off if you still have problems.
Using this will give a HUGE speed up.
Then go to 3d settings, and if you have a graphics card that is decent (tho doesnt require much, most any dedicated graphics cards are fine) then use opengl3.2. If you have crappy or integrated graphics you may want to use the softrasterizer. If using the softrasterizer you can gain alittle speed by unchecking the boxes (except textures).
Try both and see which rendering method gives you better speed.
If you still need more speed try using frame skipping (config > frame skip) leave auto minimize skip on, and set it to 1-3. You can go as high as 5-6 but it gets much more choppy.
Also dont use any magnification filters, since those require more cpu power. Also leave the sound settings as the defaults, unless you can spare some cpu cycles w/o getting slowdowns.
